Since its inception until 2019, Trans Jogja implemented a closed system, meaning passengers could not enter the bus without passing through inspection gates, similar to TransJakarta. In addition, different payment systems were applied: single trip tickets, student subscription tickets, and general subscription tickets. There are three types of tickets that passengers can purchase, namely single trip tickets and general subscription tickets. These tickets come in the form of smart cards, not regular bus tickets. Tickets will be automatically checked through ticket gates that will open the door automatically. Passengers can switch buses without having to pay an additional fee as long as they do not leave the bus stop.

Starting from February 2020, the Trans Jogja ticket system underwent a change by replacing ticket gates with EDC machines carried by officers inside the bus or at the bus stops. During the transition period that lasted for almost a month, all Trans Jogja ticket transactions were done in cash by showing the Trans Jogja subscription card or Electronic Money Card (KUE) to get the appropriate fare. At the same time, Trans Jogja also issued a new version of the subscription card and required users of the old card to replace it in order to continue using Trans Jogja services. Now, all Trans Jogja ticket gates have been deactivated.
